It may sound easy but I had hard time to find this.
To install Compact Framework on windows pocket pc perform the following steps
1. Download Compact Framework msi file from Microsoft Download center
2. Save downloaded file to some location (e.g. c:\downloads\NETCFSetupv2.msi)
3. Goto Start Menu->Run and enter "cmd"
4. On the command prompt run the following command
msiexec /a "c:\downloads\NETCFSetupv2.msi"
this will start installation in Admin mode
5. Once installation is completed goto "C:\Program Files\Microsoft.NET\SDK\CompactFramework\v2.0\WindowsCE\wce500\armv4i"

Pocket PC 5.0 : C:\Program Files\Microsoft.NET\SDK\CompactFramework\v2.0\WindowsCE\wce500\armv4
6. Connect your Phone to PC and make sure you have ActiveSync is running
Copy C:\Program Files\Microsoft.NET\SDK\CompactFramework\v2.0\WindowsCE\wce500\armv4i\NETCFv2.wm.armv4i.cab to your Phone
7. In your phone tap the cab file and start installation.
